Another great addition would be the option to show all pixels of a specific color at a time, which would be especially useful for large, detailed artworks.

This is an awesome overlay. It's intuitive to use for non-technical users, allows multiple overlays, has both full overlay and mini-pixel mode (akin to Blue Marble), and it works on mobile too (Firefox + TamperMonkey), although the widget barely fits on my screen. I also like the layering option, as it allows me to see existing artworks in case I want to leave them intact.
One issue I have is with the full overlay mode. If I set the opacity to 100% it's great to get a preview of the final art but I can't use it to put pixels down because I don't know which ones already exist or not. If I set the opacity lower than 100% then the eye dropper tool will select the wrong colors.
I would suggest a similar feature to what this overlay does (Example Image), which is to display only the pixels that need to be changed. Or you could show existing pixels of the overlay with lower opacity or with a tinted filter or both. And only show the remaining pixels with full opacity.
